Converting MySQL from MyISAM to InnoDB and performance

First things first - I really don't have any database experience. I've got a single MySQL database running for Bacula, our backup software. We've been using Bacula since the 2.x days, at which point Bacula created its tables using MyISAM. We were also on a much smaller server back then.

Now, our datasets have grown a ton. There are five file servers and several other systems; each file server is 11-20TB and up to around 20m files. The MySQL database has grown to around 20GB. We also recently moved to a new server, which has a quad-core processor (with room to add a second), 64GB RAM, and the OS on a RAID 10 SSD array, as well as 10GbE.

Often times, there's only one job running. I've found that having 4-5 running at once, to separate storage devices, is a bit slower than back to back. It appears that many Bacula users have moved to...
